About ANNIE


 

ANNIE wants to make multi-physical brain simulation easy.

"Easy" may be a pipe dream, but easier is definitely possible. Anyone who's tried biophysical simulation at scale, has encountered the so-called "ecosystem" of tool sets, which in reality is a tangle of spaghetti. ANNIE addresses this issue in several ways, by documenting and supporting end-to-end workflows, by leveraging existing tool sets, and by filling procedural gaps in essential areas like meshing, materials, and visualization.

These links will take you through an entire workflow end to end, showing how ANNIE provides value-add in dozens of ways. The first link provides context, for biologists and those from the machine learning community who may be familiar with traditional neural network simulators. The second and third links show how ANNIE helps create realistic networks, from tracings, from EM stacks, and from synthetic geometry. The remaining links outline the differences between traditional simulations (including finite element models) and ANNIE's simulation engine. The last two links contain installation instructions and a user guide. The entire set of links is focused on the workflow(s), to make them quick, easy, and seamless. ANNIE is all about ease of use and interoperability.
